According to several historic accounts (unrelated to popular stories), it was either 1) deserted due to the war 2) sold off to Sultan Mehmet 3) forcefully ordered to be changed into a mosque. Nevertheless, this doesn't mean Turks agreed to this. You could say the same about the Mosque of Cordoba that was changed into a Cathedral. Unfortunately such instances are symbolic of an occupying force/ power struggle, rather than religiously motivated. (As Christianity/Islam doesnt call for oppression)
