I got the feeling as soon as the animation for getting the Doom Spear upgrade started that Black Doom is 'preparing' Shadow. Filling him with what I'll tentatively call 'Doom energy' to either make him more susceptible to some manner of control Black Doom might be able to at least try to exert over him, him being of Black Doom's blood, or alternately pulling a Xehanort and trying to make Shadow fit to be a vessel.
