In the long run, Tommy and Kanan wouldn't have worked unless Tommy agreed to be under Kanan. The reason Ghost and Tommy worked well together was that they both knew and accepted their roles. Ghost was mainly the mastermind, and Tommy was the hands-on guy who executed the plans. They were both comfortable with those roles. Kanan, on the other hand, wanted to be both the mastermind and the executioner. You can't co-exist on the same level with someone like that because they don't have a right-hand man, just people who are under them and disposable.

Even though Tommy tried to treat Kanan like he treated Ghost, Kanan was always plotting against him, even after realizing Ghost betrayed him without Tommy knowing. Eventually, Kanan would've tried to kill Tommy if Tommy didn’t fall in line. The only reason their dynamic worked for a while was that when Kanan got out, Tommy had already made a name for himself, so Kanan had to see him as at least an equal. But even then, Kanan kept undermining and manipulating Tommy. Under Kanan, there's no way Tommy could have grown into who he became.
