You don't want your drain hose in water ISN'T because the chamber is "pressurized," it's because the chamber of the FD is in VACUUM and when you open the valve it actually equalizes with the atmospheric pressure sucking air back into the chamber.

I can’t find this info anywhere. Does the pump need to be level with the freeze dryer? Can it sit on the floor or under the machine on a lower shelf?
