Also since people seem to be posting their own teams, I will do so as well.
Team Nova. Less of a conventional team, more of an organization designed by a group of...extremely strong trainers for their time, all on or almost on the level of the Champion. They decided they needed to show the trainers' influence on the League, and that they could back the government into a corner as they possess the true power as trainers. Due to the League not participating in the region's struggles and turning a blind-eye to the happenings around them (Team Galactic; Elite Four and Gym Leaders did almost nothing), six trainers turned and formed Team Nova in order to install a proper leadership. But their methods are insane, and not in the least deemed acceptable.

The six main members. There's no commanders, per se, but rather the six and the followers (equivalent to grunts). There is also a rank between followers and the six, being basically super high-leveled and elite grunts (about three of them).

Wren, the one who started it all. She's a mastermind, but she's harsh, orderly, and insensitive. Technically the leader, though, and she is definitely the strongest. (Team: Kingdra (ace), Froslass, Salamence, Honchkrow, Jolteon, Nidoking)

Zarin, the formerly innocent contender for the championship before he realized exactly what state the region was plummeting into without intervention. Since then he's toughened up and realized some hard truths about the world, and has accepted that something must be done for survival. (Team: Magnezone (ace), Garchomp, Gallade, Smeargle, Mothim, Tyranitar)

Samael, the record-holder for the time of completion of the Gym Circuit. As well, he has never lost a battle, except a single foolish match to one of the region's strongest trainers who ruined his streak with a single Pokemon which demolished his team and pride. Nonchalant, snarky, and smug. (Team: Flygon (ace), Manectric, Dusknoir, Absol, Sharpedo, Porygon-Z)

Emmett, a trainer with lots of resolve, bravery and willpower, one who is always determined and fiercely loyal. He's young, maybe in his mid-late teens, but certainly is not weak. (Team: Infernape (ace), Ludicolo, Mismagius, Aerodactyl, Mamoswine, Electivire)

Simon, formerly a friend of the heroes, but he helped begin the organization due to his noticing the decline in the region's strength. He believes the trainers should be in charge and have the power, that they should not be scared into submission by a government who does nothing. (Team: Togekiss (ace), Arcanine, Lanturn, Spiritomb, Weavile, Tyranitar)

Melodie, the final one, is the weakest but the oldest of the group, and has been training for much longer. Not much is known about her. (Team: Gliscor (ace), Banette, Cacturne, Metagross, Ariados, Glalie)

Goal: to rid of revived fossil pokemon because they think it's not what arceus wanted because they went extinct for a reason their teams mostly have water ground and other types super effective against rock types
Admins:Roy (teen) uses fire dark types and always has a growlithe by his side and it does evolve of course Kaine (old man) uses rock fighting and poison types and a zoroark you don't fight it it's just a character
Leader: rane as his name states mostly a water type user
Any ideas for what to call the region?

Team Cosmic:

Leader: Aarin. He was abused his whole life, and started Team Cosmic in order to manipulate the world and rid it of it's injustice like an Illuminati of some sorts.

Admins: Rigel and Elipso. Rigel is Elipso's father, and they both were kidnapped and extorted by corrupt law enforcement officers, and they were saved by Team Cosmic, and they eventually joined and became Admins.

Legendary they're after: Deoxys. Aarin wants to fuse himself with Deoxys to infect the world to control it and rid it of hate and prejudice. The way he does this is by going after Deoxys' heart gem, and using it.

This has aged well.

Not really a “team”, but definitely still the villains. One day, the strongest trainer in the PokeVerse, X, realized the problems with the verse. Teams would always rise up, and the government and other strong trainers would usually just ignore it. He became driven by this, and started to come up with a solution. X founded the Shadow Legion, a group that not only wants to stop crime, but become the leaders of the PokeVerse with a one man dictatorship. He’s sort of the main challenge, but at first, he appears good and just sort of a cocky guy. Similar to Giovanni, he’s a gym leader, but he’s the 5th and has no real type theme, just strong physical attackers. Before that, though, he’s also a superstar athlete, former champion, and celebrity, which allows his plan to be set into motion without much intervention. When you first battle him, he’s got 3 strong mons (Granbull, Ramparados, Heracross) and once you eventually defeat him, he invites you to his island chain, the Shadow Isles. You find out about his plan after eavesdropping on a conversation. You ignore it and don’t encounter X again until right before the Elite Four. X enters first, and manages to beat the Champion before you go inside. Your strategy gets thrown for a loop as he establishes a new elite four, composed of:
A water trainer named Jet
A dark type trainer named Courtney
A grass trainer named Aaron
An electric trainer named Kavici
Once you defeat them, he challenges you with his legendary team. By now, you have a legendary, but so does X. His team consists of the cover legendary, Granbull, ramparados, Kartana, Garchomp, and Gyarados (his team is based off of physical attackers), and after you defeat him, his plan gets thrown away. Thing is, nobody believes you that X had the plan in the first place. The plot continues in the next game.
